Recently I saw a CF-31 Mk6 motherboard for pretty cheap, and also saw a non-working CF-31 Mk5 (also cheap) which has me wondering if making one working laptop out of two not working laptops was possible.

    I never owned a mk5 or mk6 so I don't know for sure.

First step is to grab photos off ebay of mk5 and mk6 motherboards. Top and bottoms.
Closely compare the photos. That should give you a pretty good idea if it will work or not.
