Default Function Keys and Starcraft 2 Customization Question

I like the function keys having their customized settings: adjusting the brightness, stopping music play etc, whenever I am using my MBP in general use.

However when I run Starcraft 2 its very annoying that the idle SCV is not on the function key or when I'm in terminal writing C code it can be kind of annoying as well.

Can I set it so that the function keys count as function keys when certain applications are running? Because its kind of annoying to have to always disable the functionality.

This might not do exactly what you are looking for, but maybe close enough.
